Regarding empirical research, scientific methods are designed to eliminate any effects of the positionality of the researcher on the result. "And this is OK." No, this is not OK. If there is still a bias in the results originating from your identity as researcher, your experimental design and/or analysis methods are deeply flawed.

I am very confused by the coke bottle metaphor?
I think they are saying you have an overall population that decreases to a smaller amount like the overall size of the bottle is greatly reduced at the end of the neck.
In bottleneck effect, initially there were a lot of Alleles present in a population but after some sort of accident they get reduced, there are only very few types of alleles left(which is referred to as the bottleneck here). so whatever allelic frequency is now left in the population decides the new sample population to be formed.
You can also watch amoeba sisters, they explained it well
It is basically that the remaining organisms left don't always represent the same alleles as the ones in the the original population, thus making the allele frequency change.

I think by "paper" you meant college essays and not research papers. In that case this is great. If you meant the latter, however, this makes zero sense, because you tried to fit one framework to "research" across disciplines. There is no such thing, btw. Research in English and research in Mathematics have nothing in common. The method of coming up with an interesting and tractable paper idea for an English PhD student vs a mathematics PhD student vs a biology PhD student have nothing in common with one another. So with that interpretation, this didn't work.
